FEATURED MACHINE 03 / 12

DNA polymerase III apparatus

Copies DNA with the help of a clamp, loader, and proofreading machinery.

LIBRARY BASIS · BACTERIAL ACCOUNT

The question behind this machine

The library treats DNA replication as a coordinated operation involving polymerization, strand handling, topology and fidelity. The Aquifex reconstitution study lets this article move from a general replication diagram to experimentally studied components of the atlas organism.L1

A polymerase within a larger copying apparatus

The Aquifex study identified the polymerase-associated clamp and clamp-loading components and characterized their activity. The beta clamp and its loader illustrate the distinction between catalysing nucleotide addition and maintaining a productive copying complex. A genome entry alone is not a measurement of processivity.P1

What the Aquifex experiment adds

Aquifex dnaX produced the full-length tau product in this study, whereas E. coli dnaX can produce both tau and gamma. Aquifex tau, delta and delta-prime nevertheless formed an active clamp-loading complex. This organism-specific result prevents the E. coli component scheme from being treated as an invariant universal blueprint.P1

Precision and fidelity are different measurements

The important questions include correct substrate discrimination, productive primer–template alignment and coordination with partner proteins. A fast incorporation rate is not itself an error-rate measurement. Similarly, a functional clamp does not establish that proofreading and later DNA repair are complete or identical to those of another species.P1

Maintenance and origins

The library’s systems argument concerns copying machinery that must itself be encoded and expressed. For historical inference, distinguish a modern DNA replisome from a proposed earlier copying system. A conditional requirement within modern Aquifex does not prove that all earlier replicators required its present collection of protein partners.P1
