The question behind this machine
The library connects folding assistance with maintenance of the machines that maintain other proteins. The useful biological question is which substrates need assistance and how the chamber changes their folding behaviour. This does not imply that every protein needs GroEL or that spontaneous folding is impossible.L1
A protected, changing folding environment
GroEL and GroES form a nucleotide-dependent chaperonin assembly. Structural work resolved an asymmetric complex in which the GroES lid encloses one ring, providing a distinct environment for a substrate protein. The structure gives a physical basis for the chamber analogy; it does not mean that the protein is folded by a conscious reader of a shape specification.P1
Cage chemistry as well as cage size
Mutational analysis found that changing the chamber’s volume and internal properties affected folding of encapsulated proteins. Confinement, hydrophobic interactions and charged surfaces can therefore influence the folding pathway. The effect depends on the substrate and altered construct. A reported effect of a particular cage mutation is not a universal tolerance for every bacterial chaperonin.P2
Assembly and ATP-dependent coordination
The explanatory task includes assembly of the rings, association with a cochaperonin and coordination of substrate binding with nucleotide-dependent conformations. Productive folding is the relevant output: merely detecting ATP hydrolysis does not establish that a substrate has reached an active state. A completed fold may also require partners or cofactors outside the chamber.
Quality control and origins
Folding assistance, reversal of aggregation, degradation and replacement are different outcomes. The origin argument should test how simpler folding environments, smaller substrates or alternative chaperones could contribute before the modern system existed. Present dependence of selected proteins on GroEL is informative about current cells, but it does not by itself establish an impossible ancestral route.
