From the library
to the cell map

Explore the threads behind the atlas’s questions about molecular function, integration and origins. The source map connects 51 verified public threads to the 16 illustrated systems and 12 featured machines. The articles use bacterial mechanisms and primary scientific evidence alongside the author’s library arguments.

How the sources are used

A machine-specific thread, a family discussion and a broad system essay provide different levels of support. A related thread does not establish that every protein in the inventory has its own dedicated article. Where the library coverage is broader, the atlas develops an original explanation and cites the experiments that support it.

The library sometimes compares bacteria, archaea and eukaryotes. This atlas keeps the bacterial account separate: mitochondrial compartments, Pol II transcription, mitotic checkpoints and eukaryotic quality-control machinery are not assigned to Aquifex without organism-specific evidence. Mechanistic findings, proposed origin routes and the author’s design inference remain distinguishable.

The 12 featured machines

At the scale of each protein

The inventory’s 912 entries include contextual reading links and conservative origin notes. Recognizable names connect to the relevant machine or family discussion. Other assigned entries use system-level context. Unresolved functions do not receive an invented mechanism or an asserted accession-specific library match.

The illustration’s 16 systems and the inventory’s 16 categories are different partitions; links follow the actual functional correspondence. Follow the UniProt record for the entry’s annotation and the system article for pathway evidence. A family-level article is useful reading, but it is not an independent experimental characterization of every homolog.

Coverage in the reviewed threads. 163 inventory entries have an indexed function phrase, gene term or complete EC-number mention; 601 use broader family or system context; 148 unresolved entries receive no specific functional assignment. These are reading-link classifications within the 51 reviewed threads, not a claim that the rest of the library lacks information.
